I've always played a boring old open E chord to check my (standard) tuning. What do you use? There must be chords out there that better accentuate slight tuning errors.

I can't claim that these are the words of an academic expert, but I have always used chord progressions that are familar to my ears. I still fall back on G major, C major, D major (all open chords). Very common chords in many folk/rock songs I have learned over time, and I can easily pick out sharp/flat notes. Granted, after I finish tuning, I think I strum and pick my way through those chords more out of habit than anything. Probably, not much help, but use whatever chords are pleasing to your ears.

I use either an E or B7 chord, though I must admit to not having the greatest ear when it comes to tuning...

The E major chord is better than you might think. Most guitars I have played have a problem with the G# being overly sharped on the first fret though. Also if you are going to play a peice in G major, there would not be much point in tuning to an E major chord. The third string will be way flat. Remember, there is no way to get a guitar perfectly in tune. If you did it would only work if there were no accidentals in the peice, and if the peice did not modulate. Thanks goes out to Bach for getting rid of the pythagorean tuning system for equal temperament.
